As a contract research organization, it is important that we rapidly return data to our study sponsors. Genemarkers conducts high throughput qPCR studies for researchers from a wide range of scientific disciplines and uses RealTime StatMiner software to analyze both mRNA and microRNA expression datasets. The software has played an integral role in enabling rapid and reliable statistical analysis. For this presentation, we will demonstrate how we use the software to analyze data generated from our custom gene expression panels.

 

About Genemarkers

Genemarkers is a contract research organization that specializes in genomics. The company offers state-of-the-art gene expression, genotyping and microRNA services used for biomarker discovery and clinical, molecular diagnostic endpoints. The company is located in Kalamazoo, MI and has been honored as one of the Top 50 Companies to Watch in 2013. Elisabeth (Libby) Lehigh serves as the company’s Laboratory Supervisor. Her doctoral work at Western Michigan University utilized gene expression profiling techniques to understand how exposure to environmental contaminants impacts the developing neuro-endocrine system. Libby has over 10 years of experience with molecular biology methods and has played an instrumental role in developing and managing the company’s molecular services.

The Ewing’s Sarcoma family of tumors is a category of cancers that predominantly affects teenagers between the ages of 10 to 20. Learn how NGS data analysis software Integromics’ SeqSolve® and Ingenuity Systems’ IPA® were used to investigate RNA-seq data from samples of the Ewing Sarcoma family of tumors, a category of cancers that mostly affects teenagers of age 10 to 20. We will first describe the experimental part, featuring Helicos’ Single Molecule Sequencing of ribodepleted RNAs from Ewing Sarcoma samples. We will then show how the SeqSolve; software from Integromics performed a comparative analysis of the resulting RNA-seq data, focusing on the differences between primary and metastatic tissues. Last, we will present a functional analysis of the significantly regulated genes detected by SeqSolve; using IPA software to explore biological networks. Resulting differences in the transcriptomes of primary vs metastatic tissues from Ewing Sarcoma samples will be presented and discussed.

This webinar will demonstrate how RealTime StatMiner for TIBCO® Spotfire® can be used to measure relative quantification of transcription levels, to select genes whose expression levels are significantly different between two groups through a step-by-step workflow. Dr. Eskouhie Tchaparian will present her recent publication on the “Effect of Culture Time on the Basal Expression Levels of Drug Transporters in Sandwich-Cultured Primary Rat Hepatocytes”. Sandwich-cultured rat hepatocytes are employed in drug discovery for pharmacological and toxicological assessment of drug candidates, yet their utility as a functional model for drug transporters has not been fully characterized. To evaluate the system as an in vitro model for drug transport, expression changes of hepatic transporters relative to whole liver and freshly-isolated hepatocytes (day-0) were examined by RT-qPCR for 4 consecutive days of culture.
